Forendex change log for 19 Jan 2016

New privilege levels:

  • A new privilege level has been created for site administrators. Superuser registration is restricted to administrators.
  • The superuser login screen has changed to reflect the new roles, it now prompts more properly for an ID instead of an e-mail address, and superfluous data is no longer displayed.

Bugs fixed:

  • Structures rendered by ChemWriter can now be seen using Internet Explorer.

Forendex change log for 17 Jan 2016

  • The following 19 new substances have been added. This is the first group of compounds to be added using the much-anticipated Forendex dashboard app (still under fevered development). These are also the first structures rendered using the ChemWriter image component. ChemWriter scales the structure to fit the space available—typically the structure will be rendered larger than before (i.e. the old way, using static images).

Below the radar (read, you don’t need to read this):

  • The legislative history tab of the CSA schedules page has changed. Previously this page was a “restyled” rendering of a static, external page. Now the page is generated dynamically from the Forendex database. While the page looks the same as before this may improve Forendex system integrity by decoupling the data from the third-party source, an eccentric foreigner. The eccentric foreigner apologizes for the transient denial of service earlier today while the system was being secured.
  • The method of displaying structural diagrams has changed. Previously these were saved as a separate .png image file for each substance and were loaded by the browser after the containing page had loaded. The images have since migrated to the Forendex database. Now, a structural diagram may be rendered in one of two ways:
    1. Pre-existing structural diagrams appear as before but are now embedded in the containing page like so…

Bugs fixed:

  • The CSA History link hover-text on substance detail pages no longer puts hashmarks (#) around substance names. This unforeseeable unforeseen artifact of the changes made 25 July 2015 is now rectified.
  • This log was inexplicably injured around that date also, now restored.

Below the radar (read, you don’t need to read this):

  • From 80 FR 54715 onward the legislative history table of the Forendex database comes from the Federal Register via the published Application Program Interface (API). The title of the legislation (rule) is different and arguably better, now inverted CAS-index style. Because this is now done programmatically instead of manually there is no possibility of human error 😉
  • About 2000 links now connect using HTTP Secure Socket Layer (SSL) protocol. Plainly, https://whatever instead of http://whatever.

Regulatory changes:

  • Final rule 80 FR 14842 has been added to the CSA legislative history tab: Substances Temporarily Controlled Under Schedule I of the CSA.

    This is a technical rule without substantive effect, merely “housekeeping.” Section (h) of Schedule I expands whenever the emergency scheduling protocol is invoked.
    Almost without exception scheduling becomes “permanent” before the temporary interval has elapsed. (The sole exception, I believe, was TFMPP. The emergency boosting it from oblivion to Schedule I was uniquely short-lived.)

    Temporary scheduling via Section (h) eventually ceases to be “in force.” Typically though the entries remain, ghost-like, often for years. In the fullness of time Section (h) is revisited, the ghosts are cast out, and the rest renumbered consecutively from 1.

  • Forendex was offline for several days following the failure of the hosting server. After a successful port to a new hosting server, Forendex was back online by mid-week though marred by a variety of largely spurious error messages that were overly alarmist and highly off-putting. I apologize for all that nonsense, it should never have glazed the eye of any Forendex reader.

    Public access to Forendex is, I believe, fully restored. We’re currently checking the Forendex data to ensure nothing was lost. External superuser access to Forendex is temporarily suspended and will be restored as soon as possible. Please bear with us for a little longer.

  • The CSA entries that describe controlled cannabinoids in so-called generic terms have been “promoted” and are no longer marked as unofficial. These generic definitions, like the list of anabolic steroids, are not actually part of the schedules of the CSA. They have been “read into” the schedules for convenience.

Regulatory changes:

  • H.R. 4771, Designer Anabolic Steroid Control Act of 2014, which became law 18 Dec 2014, has been added to the CSA legislative history tab. The Act names 25 additional steroids as part of the definition of “anabolic steroid” though two were already controlled and a third is named twice. Still another specifies atypical stereochemistry at position 5. The names have been reproduced almost verbatim (e.g. all are capitalized here though the Act is erratic about capitalization), errors and all, in the CSA Schedule III tab.
  • A few entries in the CSA Schedules previously flagged as pending have been cleared, the once future in-force date having long passed.
  • Minor changes have been made throughout the CSA Schedules, typically more technical than substantive changes.

New data:

  • The 22 truly novel steroids listed in H.R. 4771 have been added. Data fill is incomplete for these substances. IUPAC names are provided. Where ACD/Name was not up to the challenge of naming the substance as a steroid, or omitted any now-mandatory stereochemistry, I’ve supplied an additional name according to the 2013 Blue Book rules. Such names are followed with the notation “(other).”
  • The new steroids are tagged USCSA, H.R.4771, and recent. Note there is currently no H.R. 4771 category like the one for S. 3187. Its additions can most easily be seen by clicking on the Recently Added button and sorting the tags column by clicking on the column heading. The H.R. 4771 substances appear as a group near the end of table, in the order they are listed in the Act.

Other notes:

  • The Forendex database has been reorganized following an improved design. The interface (i.e. the Forendex website) is unchanged.

Finally, it is with… mixed emotions I note the departure of Natalie Thomas, who spent a good part of 2014 scrutinizing Forendex functionality and data quality, becoming the de facto Forendex “acceptance tester” — albeit five years after delivery.

Natalie demonstrated time and again an… uncanny talent for finding subtle data errors and bugs in the code. Forendex is significantly more robust and more accurate as a result. All the best, Natalie, and thank you. It was fun 😉

Changes to CSA legislative history:

  • [Non-geeks can skip this.] All links to extant Federal Register web pages (back to 1 Jan 1994, at present) now point to www.federalregister.gov and conform to their recommendations for linking by FR document number. An FR document number is different from the familiar FR citation of the form xx FR yyyyy. FR citations are well entrenched and satisfactory for most things, being essentially a reference to a (traditional, printed) page within a collection of annual volumes. A single printed page may include more than one amendment however, i.e. an FR citation may not always uniquely identify an amendment. Using FR document numbers instead avoids any ambiguity.

    That said, the legislative history page looks the same as before, FR citations are still displayed, and the links may ultimately point to the same page as before. It’s really just housekeeping, and following best practices.

  • During the conversion some incorrect FR citations were found and corrected:

  • All IUPAC-aspiring names provided by ChemSpider when Forendex launched have been removed. The quality of some of these names was suspect. The indicated stereochemistry was frequently at odds with the depiction and/or the IUPAC name provided by ACD/Name. The preferred IUPAC recommendations for naming steroids were not followed.

    The consensus was the uncertainty of these names exceeded their utility and the IUPAC name provided by ACD/Name was superior and sufficient. Readers seeking additional IUPAC-ish names are encouraged to peruse the many alternatives ChemSpider and PubChem afford.

    My thanks to NT for spurring this improvement to Forendex data quality.

Bugs fixed:

  • [This is of interest only to superusers] Link management has been improved. Previously, links to Wikipedia, Erowid, Drugs-Forum and Bluelight were always created when the identity data was modified in any way, even when there was nothing to link to, i.e. the link was empty. This created spurious rows in the links table; harmless but shoddy.

    Empty links are no longer saved. An existing link may now be deleted (as opposed to merely erasing the link’s data) by clearing either the URL or the title field before saving.

    My thanks to NT for having exposed this inconvenient truth. Repeatedly.

  • The SMILES string for 611 substances has changed. Previously the SMILES string was derived from the Standard InChI string. InChI and SMILES handle tautomers differently and in some cases the derived SMILES did not reflect the depicted tautomer.

    Now, the SMILES string is generated
    directly from the MOL (i.e. connection table) file using Open Babel software. The new SMILES strings are canonical and universal. Hard-core cheminformaddicts are referred to the open access journal article Towards a Universal SMILES representation – A standard method to generate canonical SMILES based on the InChI, Noel M O’Boyle, Journal of Cheminformatics 2012, 4:22 (18 September 2012). doi:10.1186/1758-2946-4-22.

IUPAC rant (for nomenclature junkies only). The current, the deprecated, and the just plain wrong:

Many of the names commonly used for cathinones, particularly ”latter-day” cathinones like the ones proposed above, are a real dog’s breakfast.

For instance, butiophenone is not a valid IUPAC name and I suspect never was. I’m guessing it is a recent invention, what linguists call a “back-formation,” patterned after the valid IUPAC name propiophenone.
Propiophenone derives from the older, now deprecated name for propanoic acid, propionic acid.

It is easy to see how butiophenone might follow propiophenone as the name for the four-carbon homologue. In fact butyrophenone is the correct name, derived from butyric acid, the deprecated name for butanoic acid.

Similarly, pentiophenone is also incorrect. The deprecated name for the five-carbon homologue (pentanoic acid) is valeric acid, from which derives the correct name valerophenone. The trivial name pyrovalerone, for instance, is a contraction of the deprecated (but still valid) name α-Pyrrolidino-p-methylvalerophenone.

I am indebted to coder extraordinaire Daniel Lowe and his Opsin parser, which makes exploring IUPAC nomenclature if not fun, entertaining at least.

  • Both of the above now sport the colours of the other links on the home page as opposed to the colours of the captions. I know… only a coder could care less but if it proves even a little more intuitive for even a few more readers, good.
  • The grid of category links is rearranged somewhat and includes a new link, All substances, to browse the entire Forendex substance collection. The categories drop down menu list includes the All substances entry also.

  • In most cases where chemical names are listed in “alphabetical” order all locants and other artifacts of systematic nomenclature are more or less ignored and the sort is based largely on the name’s letters. For instance, 4-Ethyl-2,5-dimethoxy-α-methylbenzeneethanamine is pretty much treated like ethyldimethoxymethylbenzeneethanamine.

    For better or worse, some “code” names are handled differently, namely ones that begin with a numeral or Greek locant: 25B-NBOMe, 6-APB, α-PVP, etc. In such cases everything is retained, and when sorted these code names appear ahead of the others since digits and special characters appear ahead of letters in collating order. Code names without any leading locant sort like any other name.

    It must be admitted what constitutes a
    code name is not well defined, but in general terms they contain only digits/Greek and capital letters. A few exceptions are made for common abbreviations like MeO for methoxy, e.g. 5-MeO-DALT is treated as 5meodalt. But, 5-Methoxy-DALT does not make the cut and is treated as methoxydalt.

    That’s a lot of palaver
    for something so picayune but it may explain why a substance sometimes does not appear where you expect it to.

  • Spectra types have been cleaned up a bit as a preliminary step towards perhaps replacing the current freeform text field.

Bugs fixed:

  • Roughly 1000 names for substances not in Forendex have been removed. These names might have appeared among the "auto-complete" list the search box displays–and possibly to a Page not found (404) error if followed. My apologies to any Forendex readers put off by this oversight.

  • Version 7 update 21 seems to work as well as can be expected, i.e. it doesn’t bring down your machine. The update process is about as appealing as a root canal and in my experience often fails. Notice regarding Java:

  • There is much alarm in the IT press lately about ongoing and potentially serious security flaws in Java. There are two schools of thought on the best defence:
    • Some blithely advise you to simply pull Java from your PC, roots and all, since “hardly anything important needs Java.” This is disingenuous at best.
    • Others accept Java as a necessary evil but insist you keep up with the latest version even as they decry the malware Oracle Corp. tries to foist on your machine during the ponderous installation process (namely an idiotic browser toolbar).

    If you remove Java at the very least the jmol program which renders the 3D molecular depictions in Forendex will not work.
    If you install the latest version of Java, SE 7 U17, the jmol program may crash it (Java). In Google Chrome it crashes with some composure; in Internet Explorer it is a train wreck.

    Perhaps the best thing
    right now is to do nothing, but probably better to jettison Java altogether than install SE 7 U17.

  • There is much confusion surrounding the name Prostanozol. The culprit seems to be the World Anti-Doping Agency (WADA), which every year updates their list of Prohibited Substances.

    For 2008 (and earlier) it reads: Prostanozol ([3,2-c]pyrazole-5α-etioallocholane-17β-tetrahydropyranol).
    For 2009 (and later) it reads: Prostanozol (17β-Hydroxy-5α-androstano[3,2-c]pyrazole).

    Given these names describe distinctly different substances WADA’s explanation, “The nomenclature of Prostanozol has been changed to better follow the International Union of Pure and Applied Chemistry (IUPAC) rules,” seems wanting.

    In any case, the latter structure is now listed here under Prostanozol and the former as Prostanozol, O-tetrahydropyran-2-yl and included as a variation of Prostanozol. Thanks to Lee Fadness, Josh Yohannan, and others for solving this mystery.

    This would add to Schedule I the same five cannabinoids currently there temporary through the emergency scheduling procedure. Some stereochemical designations have been removed as have the explicit inclusion of the optical, positional, and geometric isomers, salts and salts of isomers.

    The chief consequence of this amendment as far as Forendex is concerned is to renumber and correct some largely inconsequential typographical errors in the chemical names of anabolic steroids. These are not actually enumerated in CSA Schedule III as set out here, but in the definition of the term “Anabolic steroids.” In fact, the names here were for the most part already, if unwittingly, correct.

Bugs fixed:

  • The file upload prompt asking for confirmation before overlaying an existing file now does what it’s told when you opt to cancel the upload.
  • Similarly, clicking the cancel button to cancel changes made to a new or existing row in a table now does what it’s told.
  • Attempts to delete a row from a table that would cause the loss of unsaved changes in another row now triggers a confirmation prompt.
  • Attempts to add an empty row to a table are now ignored whenever possible.
  • The confirmation message displayed after a file is successfully uploaded now fades and vanishes after five seconds.

General notes:

  • Almost 50 new substances have been added, including:
    • Each substance explicitly named in H.R. 1254, “Synthetic Drug Control Act of 2011.” These have been tagged H.R.1254.
    • Each substance explicitly named in S. 839, “Combating Designer Drugs Act of 2011.” These have been tagged S.839.
    • Other substances of interest selected by SAFS.
  • In addition to the above legislative tags, each substance is also tagged following the established classification (cannabinoid, tryptamine, etc.)
  • Two new tag have been added: benzodiazepine and indane. These tags have not yet been applied to preexisting substances.
  • Over 100 new links to Erowid and Wikipedia have been added.

Bugs fixed:

  • If a URL contains an unknown substance id the reader is shown a “404 Page Not Found” screen instead of a crash.

    • If you are using Google’s Chrome browser it will tell you as much, and provide at least some help with getting the upgrade installed.
    • If you are using Microsoft’s Internet Explorer browser it will likely crash in a most graceless and anxiety-inducing manner, declining to offer jot one of explanation or assistance. Singularly feckless, even by Microsoft’s standards.

Bugs fixed and data errors corrected:

  • Tiletamine formula, masses, InChI, InChIKey and SMILES were incorrect (Zolazepam values were used instead.)
  • Zolazepam nominal mass was incorrect. The fault was using 18 as the nominal mass of Fluorine instead of 19. Regrettably, this error resurfaced in each substance containing Fluorine, for a total of 13 in Forendex.
  • KMnO4 nominal mass was incorrect. Same cause as above: the Potassium nominal mass used was 40 instead of 39. There are no other Potassium containing substances in Forendex.
  • The secondary names for 4-Methylaminorex were scrambled up.

Additional and updated data:

  • An ACD/Name generated name has been added for most substances.
  • All chemical names have been reformatted to follow IUPAC rules regarding italicized elements:
    • Lower case letters in ring-fusion names
    • Single letter short forms for ortho-, meta– and para
    • Element symbols (O, N, P, S)
    • Indicated hydrogen (1H)
    • Stereodescriptors (R, S, E, Z, cis-, trans-)
    • Various prefixes and their short forms (sec-, tert-, vic-)
  • All chemical names have been capitalized and the sort algorithm improved. Names are sorted as if all locants and italicized parts are shifted to the end of the name and all punctuation removed, leaving only letters at the front of the name.
    For instance,
    (3R)-3-Methyl-4-morpholino-2,2-diphenyl-1-pyrrolidin-1-yl-butan-1-one sorts as if it were:
    methylmorpholinodiphenylpyrrolidinylbutanone 3r3422111.
  • The Schedules and Legislative History are now current and include proposed changes or additions. These entries are marked with a background colour and have explanatory hover text.
  • Some additional CAS registry numbers are included.
